I got super into that Voltorb game they replaced the slot machines with in HGSS. That was fun xD
I loved Super Training in Gen 6, man it was my favorite thing to come about in a while. It was clear EV placement, the challenges/training games themselves were fun and various Pokemon had various types of shots affecting the way they are most efficiently played. Those things combined with the time limit, obstacles like shields and score-reducing projectiles made it engaging, it did not feel like a huge chore to me, instead it was a really fun alternative to the old battling method, even if that could at times be faster and of course is always there. Was also nice how the more you did it and the stronger you got, the more your performance in those games improve. Then there's Reset Bags which are Godsends for things like GTS legendaries that came with unwanted EVs.
To be honest, the removal of Super Training was a huge let-down and one of two real gripes I have with this generation so far (mostly removal of Reset Bags, EV reduction berries suck)
Seconded! My innate traditionalist cried bloody murder at the removal of the slot machines to please European sensibilities, but I did like rolling up into Goldenrod City and walking out with a Dratini that knew Flamethrower, Ice Beam, Thunderbolt, and was holding a Metronome on day one.
Dreams do come a size too big. It's so that we can grow into them.

Super training got me into EV training for the first time ever. That combined with DexNav really made getting those perfect-stats Pokemon accessible for your more average Joe's like me. No more :(

Not exactly a minigame, but I really like the expanded Pokémon-Amie in the Alola games that lets you dry off/brush your Pokémon after a battle. The tasks themselves are a bit monotonous, but I think it really helps build a bond with your Pokémon when you can care for them outside of battle.. I can imagine it making Nuzlockes far more difficult. :3

I have plenty of fond memories of the Stadium 2 mini-games, but the original Stadium's were all right, as well.

Definitely the Pokémon Stadium minigames are some of my favorites to date.
