It all changed when the Hoenn attacked.
Attacked as in introducing the idea of Team Aqua and Team Magma. From going to Team Rocket as the villain to having two villains that terrorized a region. Team Aqua and Team Magma were the start of a long line of how Pokemon handled evil teams.
