Now that I read this more carefully, you can't level up past the Pokemon's evolution level without it evolving. So I'm not sure it would work to level up Kakuna to 12 for example, and then not pay for evolution because you spent the points by over levelling.

I think you may have to do it like this instead:

Kakuna from level 7 to level 10 (3 levels = 6 points)
Evolution cost (10 points - 6 points above = 4 points)
Beedrill to level 12 (2 levels = 4 points)
6 + 4 + 4 = 14 points, not the 10 that you paid

Gonna call in @Mad Max to clarify because I haven't seen this situation before :)
